I'm going to have a crack at changing the water pump gasket. Given this is my first time attempting such a thing, I need to know where the water pump is.....
My bike is a 1999 ZX6 trackie and going from my limited car mechanical experience, am I safe in assuming the water pump for this bike is on the left hand side, down the bottom?
Are there any tips or tricks other than drain the coolant beforehande, that I need to know before starting?
I'll also be draining the oil as I know there is water in the oil....changing the filter...anything else?

I don't know your model well, but the water pump is easy to find. Follow the hoses from the radiator and it will be the housing at the end!!!
As you have oil and water mixed, I would be draining both the oil and the water and replacing them, along with the filter regardless.

dont know much about water cooled bikes
but i cant see how water should get into the sump unless somthing is cracked,I am going on a car water pump so probably barking up the wrong tree
but someone here will know more for sure
