I had the same delemer when I was thinking of moving onto a Z. I had the ZRX which is an icon, but wanted something new, couldnt find a new one, either the Z 1000 or the Ninja 1000. So after a hell of a lot of delibaration, I looked at it in a practical way.
1 the Z1000 is a top notch bike, no argument about that. But its naked & your in the elimants.[Fine if you dont mind that] Other than that you cant fault the Z1000.
2 The Ninja 1000 same bike, with a few more comfort addition added, for not many dollars.
The seat is better than the Z, [although not much]
You have the protection of the full fairing & the screen adjustment isnt a gimmik, it works
So I thought, if im gonna change bikes Im not going naked, when for a few bucks extra you can get a faired bike with a little more comfort..
So the Ninja got the nod. Hope that helps with your delemer.. ;)

@Chitchats Ahh yeah, the sports and the super sports series. I was referring to the super sports in my post.

@s man. Odd, I always wanted to and loved moving from a full faired to a semi-faired model. I really needed the front windshield/screen and the dual headlights vs the single light retro for my style of riding. Also I hated working on my ZX6R. Had to open all the side fairings etc to do any work :| So much easier on a naked/semi-naked bike.
...i don't like the drugs, but the drugs like me!!

Im getting the fuel light come on around 180ks on my 2012 Zed and thats with city riding, the light will come on around 200 if im heading up the F3, Best I have done on the Zed is 230 and I ended up putting like 14.8L's in and its only a 15L tank

Coming from a 09 R6 to the Zed, i dont find the wind to be any worse at all, even doing long trips up the F3 for 2 hours the wind and exporsion isnt much worse then the R6, you get a little head wind but nothing u cant put up with and to be honest io find it not to be any colder to ride in the winter time.

The seating postion doing rides over 2 hours, isnt the greatest as my ass will go numb but i havnt riden a sports bike that has had like a course comfort seat.

Over all I am super happy with the ZED and im sure any one that purchases a ZEd would most definatly be just as happy.

A great addition to my Zed was fitting a Sargeant seat... Well worth the coin as you get tired of the standard item pretty quick.

I went from a 2006 ZX12R to a 2012 N1K. Dont regret it one bit. I loved the Z but the thing that made me sway towards the Ninja was the bit of protection it offered, but more importantly for me was the larger fuel capacity on the Ninja.
Done all the usual mods, and the Sargent seat on the Ninja is a must..

The tine has come for Jeff to replace his '03 customised Zeddy Thou. & he has his heart set on a Ninja 1000. He has been finding it damn hard to get a demo ride though! He was unsure about getting one without doing a demo ride. Given all the positive reviews he's thinking that he will just get one regardless.
Cheers,
Anne
