Could be something as simple as adjusting the clutch cable properly or getting the chain tension right....or if it's a C model ZX9R it could also be something along the lines of this

I'd start by cleaning and greasing the gear change linkage

Yep remove the whole assembly and apply grease to all points,once my bike wouldnt shift up all and i was shitting,but a bit of grease ans alls good
