If you disconnect them it will show an EFI fault. There's a block off kit you can buy. But I would just leave them. Unless replacing the headers, I see no real point. It should run fine with the Vance and Hines. It will of course run even better with a Power Commander.

You disconnet the cables from the servo & take it all away with the mufflers. [ the servo stays attached to the wiring, so the ECU isnt interrupted.
Then fit a pair of slip on's, on it & it'll be fine. It will run a little lean on over run & burbble a lot under 3000rpm, but it will sound great & you'll get around 6HP gain. I have a EJK on mine, which works well.>>> http://www.electronicjetkit.com/EJKkeyfeatures.asp

They make twins mufflers for the 2011/2014 Z1000 like these>>>

You can remove the cables no worries just take care removing the top end of the cables from the pulley on top of the servo motor. If you move the pulley it can throw an EFI fault code then could you remove the servo motor & run a servo buddy to get rid of fault code.
I've had my Vance & Hines muffler for over 3 years & never had an EFI fault code appear. ;)
